Following the fight with the Green Goblin which resulted in the destruction of the S.H.I.E.L.D. Helicarrier, Spider-Man's team ends up staying at Peter Parker's house. In the season premiere, after learning that Spider-Man got his powers from one of Oscorp's genetically altered spiders at the end of last season, Doctor Octopus creates a bunch of serums with animal DNA in hopes of re-creating the process, and S.H.I.E.L.D. scientist Dr. Curt Conners, still dealing with the aftermath of the Helicarrier's destruction after injuring his right arm and having it severed off, injects himself with one of these serums to become the Lizard. Later, Doc Ock controls Lizard so that he can join him, Electro, Rhino, Kraven the Hunter, and Beetle as a member of the Sinister Six. While Spider-Man and his team are able to defeat the Sinister Six, Lizard gets away, and Spider-Man swears to find and cure him.

During the season, Spider-Man learns more about his teammates' origins (Ava Ayala having assumed the mantle of White Tiger after her father was killed by Kraven, Sam Alexander being the last member of the Nova Corps since former member Titus wiped the rest out trying to get another helmet and was recruited by the Guardians of the Galaxy, Danny Rand having assumed the mantle of Iron Fist after trainning in K'un-L'un and Luke Cage had received his powers from a S.H.I.E.L.D. version of the Super Soldier Formula developed by his parents.).

Spider-Man officially joins the Avengers, but after a fight with Loki, Doctor Octopus and a group of Norse creatures bonded with the Venom symbiote, he chooses to resign and remain with S.H.I.E.L.D. After this, the symbiote permanently bonds with Flash Thompson to become Agent Venom and Spider-Man is tasked by Nick Fury to recruit other young heroes to form the New Warriors.

At the same time, Green Goblin hiresTaskmaster to find the young heroes before Spider-Man does and form the Thunderbolts. Spider-Man manages to recruit Ka-Zar and his pet smilodon Zabu from the Savage Land, and Amadeus Cho in the Iron Spiderarmor, while Taskmaster recruits Cloak and Dagger and Vulture. When the Thunderbolts attempt to bust out Green Goblin, Doctor Octopus, Beetle and Scorpion, Spider-Man leads the New Warriors against the group, and is able to convince Cloak and Dagger to switch sides.

The New Warriors ultimately defeat the villains, but Green Goblin gets away with the Siege Perilous, leading to a variation of the Spider-Verse storyline in which he travels across the multiverse to collect DNA samples of Spider-Man's alternate counterparts to turn himself into the Spider-Goblin. Chasing after him, Spider-Man meets up with Spider-Man 2099, Spider-Girl, Spider-Man Noir, Spider-Ham, Spyder-Knight and Miles Morales, helping them each one by one with their problems, before teaming up with all of them to take down Spider-Goblin and a giant Helicarrier robot controlled by Electro. After both are defeated and the alternate Spider-Men return to their homes, Goblin reverts into Norman Osborn and ends up suffering amnesia, making him forget his time as the Goblin.

Afterwards, Spider-Man and his team begin their education at the S.H.I.E.L.D. Academy located at the Triskelion while dealing with the reawakened Arnim Zola. Not long afterwards, Spider-Man gets involved in a contest between the Collector and theGrandmaster for the fate of Earth. During this time, Aunt May, Agent Venom, and Iron Spider learn of Spider-Man's identity. Spider-Man battles Electro, a costumed villain with electricity based powers. During the fight he smashes Electro into one of the Daily Bugle's television screens and elctro-shocks him with the electric webbing.

The process appears to vaporize him. When Peter returned home the team are distracted using various electrical devices, but when the power goes out they view a message from Electro, now energy life-form, who has turned off all the power in the city. They rush to theSpider-Cycle but has no power either. Nova using his power pushes the team on the bike into the city only to crash on the way.

It is then up to Power Man to push the bike the rest of the way. Electro then possesses the bike causing the power to step up and ride out of control. When they got off the bike they are confronted by a crowd of people who blame Spider-Man for the blackout. On the bridge Batroc the Leaper is using this as an opportunity to steal from the trapped vehicles on the bridge, but he escapes.

They used a cable car to travel across the bridge pushed by Nova, but Electro takes control sending them crashing to the station, but were are able to jump out just a moment before. Electro takes control of a bus, but Nova and Power Man are able to stop it before it crashed. Electro arrived in his new form and zapped the team. The team battle Electro as he steal from ATM's until Nova, asked him why he wasn't stealing from banks. Electro with his new plan attack a nearby bank vault.

He then takes over the Daily Bugle Communication satellite and now appears to be everywhere. When Batroc comes out of a jewellery store Spider-Man webs him up. The team start to notice the more Electro divides himself the more confused he becomes. They cause him to split into so many times that he is returned to his human form allowing Spider-Man the opportunity to knock him out. The team then learned from the adventure and decide to have a electricity free evening.The team train on the Tri-Carrier against a Life-Model Decoy based on Captain America, in a hologram chamber resembling WWII. During the fight the LMD switches to appear as Juggernaut and the surrounding resemble Latveria. They defeat the LMD, but are met by Nick Fury, who is also a LMD, they then take out that one. Agent Coulson arrives and Nova also think it's another LMD, but is stopped just in time.

It was then the sirens went off when message from J.J. Jameson comes over the system requesting for help to rescue his son who has disappeared on a mission working on the moon. The Tri-Carrier splits and they travel to space on the Astro-carrier, on a mission to the Moon. The team arrive at the base, beaten there by Nova whose suit can survive in space. The base has been wrecked with claw marks everywhere; on their investigation they find John Jameson. He told them he blacked before the attack, Jameson then took them to an archaeological dig where they found strange crystals.

They had been placed there thousands of years ago. It is revealed that one of the stones is attached to Jameson's chest transforming him into a wolf like creature. The team then battle the Man-Wolf, who slowly destroys the base. They escape to their craft, but the Man-Wolf follows, not effected by the lack oxygen or environment. The craft now destroyed they battle the creature on the Moon surface and try and reach John Jameson inside. They destroy the Godstone, but instead of reverting back to normal he becomes a human wolf-hybrid and left in a coma. Jameson scolds Fury and the team for there failure to return his son safe and sound.

Spider-Man battled Juggernaut as he tried to eat a hotdog; with no way to stop him he attaches a Spider-Tracer to his helmet. This is a new device he developed so he can track criminals. As Juggernaut was about to attack Spider-Man,Iron Man appears and blast him, but he just keeps running straight into a building; as it collapses the two try to stop the fall. Spider-Man tries to uses his tracer to track Juggernaut, but being a prototype it does not work. Spider-Man goes toStark Industries, but the employees were being attacked by robotic arms and other machines. It is revealed they were being controlled by Michael Tan who was a disgruntled employee at Stark Industries who was fired after Tony Stark rejected his technopathic devices.

Michael swears he will get his revenge on Stark, and activates his latest creation, which seemingly vaporizes him. Unknown to Stark and Spider-Man Michael's molecules had been dispersed, and his consciousness found a new host in one of Spider-Man's Spider-Tracers. During a second battle with the Juggernaut, the Spider-Tracers begin to rapidly multiply, and Michael makes this fluid-like collection of Spider-Tracers his new body. Michael, now calling himself "Swarm" attacks Spider-Man and Iron Man, destroying the Hall of Armor in the process. Swarm is only defeated after the two heroes fly through the villain's "mouth" and Spider-Man neutralizes the Spider-Tracers.
