Doctor Octopus allies himself with Arnim Zola and HYDRA and begins to form a new iteration of the Sinister Six starting with Kraven the Hunter. When Doctor Octopus attempts to turn Norman Osborn back into Green Goblin, he finds that Osborn injected himself with an anti-Goblin serum to prevent further transformations. Doctor Octopus then uses the Siege Perilous to summon the Green Goblin's demonic winged counterpart from Miles Morales's universe and after a brief battle recruits him instead.

Then he bribes Rhino into becoming a spy for him while operating as a student at the S.H.I.E.L.D. Academy in exchange for finding a cure for his condition (since he gained his powers by drinking Doctor Octopus's Rhino Serum). When Spider-Man and his team accidentally release the water-made criminal Hydro-Man, Doctor Octopus spares no expense in recruiting him. Doctor Octopus then completes his lineup with Electro. Spider-Man fights evil with the help of S.H.I.E.L.D. and his own new team consisting of Agent Venom, Iron Spider, Miles Morales (going by the name Kid Arachnid ever since ending up on Spider-Man's world), and the newly introduced Scarlet Spider (who has no identity and is later named Ben by Aunt May).

It was later revealed that Scarlet Spider was the real spy for Doctor Octopus, while Rhino only busted Ock out of his cell for the cure and unmasks Spider-Man in front of Doctor Octopus, revealing his identity. Doctor Octopus reveals that he gave Scarlet Spider his powers with one purpose in mind, to gain Spider-Man's trust, then stab him in the back to show that his faith in others can be a weakness. This leads to Doctor Octopus leading up to his next plot that has him turning against Arnim Zola. Though Scarlet Spider has a change of heart at the last minute, he ends up sacrificing himself to save the city from Doctor Octopus.

Soon after, Spider-Man discovers the reason behind Fury and Nova's disappearance; they were protecting Madame Web from HYDRA, but were ultimately discovered and Fury was held hostage by HYDRA and Crossbones. After Fury was rescued by Spider-Man, Web and Triton, Fury and Web went into hiding again to protect themselves from HYDRA, with Fury leaving Spider-Man in complete control of S.H.I.E.L.D during his absence. Later, Crossbones and Michael Morbius do some experiments with the Venom symbiote which leads to the revival of Carnage leading up to Carnage's explosion causing every civilian to turn into Carnage-like monsters.

Spider-Man then joins forces with Captain America to battle against the Carnages. Harry awakens from his coma and reverts into Anti-Venom, and begins the drain the Carnage symbiotes away from the civilians. After losing control, Peter reveals his identity to Harry, who reverts to himself, before re-emerging with Anti-Venom to destroy the Carnage symbiotes. Afterwards, Harry learns that Flash Thompson is Agent Venom. The Carnage symbiote revealed itself to still be alive, however, and goes on a rampage throughout the city in direction of Mid-Town High to find Mary Jane Watson, who was overtaken by the Carnage symbiote to become the "Carnage Queen".

They are attacked by Morbius, who became a living vampire due to the injection he received from Doc Ock. Spider-Man, Agent Venom and Harry Osborn ultimately save Mary Jane from the symbiote after revealing their identities to her, and she destroyed the symbiote herself. Unbeknownst to Spider-Man, a fragment of the Carnage symbiote is inside her body.

Marvel's Ultimate Spider-Man vs. The Sinister 6," a confident Spider-Man feels like the ultimate hero after fighting alongside The Avengers and leading a team of heroes at S.H.I.E.L.D. Academy. However, when the wall-crawler discovers that his greatest enemies – Doctor Octopus, Hydra and the all-new Sinister 6 – are working together to destroy him and S.H.I.E.L.D., he teams up with a special new team of Spiders including Miles Morales, Agent Venom, Iron Spider and the mysterious new Scarlet Spider. Spider-Man and his new friends will need to use all of their power to overcome their greatest challenge yet.

Spider-Man, Agent Venom, and Iron Spider are able to apprehend Doctor Octopus. While on the S.H.I.E.L.D. Tricarrier, Doctor Octopus unleashes a miniature Octobot to hack into Swarm's nanites where it starts to reshape the S.H.I.E.L.D. Tricarrier. When Arnim Zola shows up, the reshaped S.H.I.E.L.D. Tricarrier becomes Hydra Island where Spider-Man,Nick Fury, Agent Venom, and Iron Spider are attacked by Hydra Goblins made by injecting Hydra Agents with the Goblin Formula.

After being saved by Scarlet Spider following Arnim Zola's takeover the S.H.I.E.L.D. Tri-Carrier, Spider-Man must work with him to liberate Manhattan and his fellow students from Hydra's clutches. Even when they save Agent Venom and Iron Spider, they must also undo transformations of the Hydra Goblins, avoid Doctor Octopus and Kraven the Hunter, and defeat Arnim Zola.

After learning that Norman Osborn injected himself with an Anti-Goblin serum to prevent further transformations into Green Goblin following the last encounter, Doctor Octopus teams up with Baron Mordo and uses the Siege Perilous to pull the Ultimate Green Goblin from Miles Morales' universe into theirs so that Hydra can be his master. Now Spider-Man and Miles have to work together with Doctor Strange to keep the demonic Goblin from using the Siege Perilous to destroy reality.

With the Siege Perilous destroyed in the aftermath of the fight with the Ultimate Green Goblin, Miles Morales is forced to stay in Spider-Man's reality until S.H.I.E.L.D. can find a way to get him and his world's Goblin back to their home. Spider-Man must help Norman Osborn when he is targeted by Doctor Octopus and Vulture.

Agents Leo Fitz and Jemma Simmons were called in by S.H.I.E.L.D. to assist in repairs and upgrades for the Triskelionbase. During a training session for the S.H.I.E.L.D. Trainees, one of the robots malfunctioned and attacked Spider-Manwith lethal force. The attack ended when Rhino bashed it. Fitz later tried to examine the remains, but its central processor has been destroyed by Rhino's attack. Spider-Man and Iron Spider later questioned the two scientists about the malfunction and suggested possible sabotage. They explained that the robots were moved directly to the training area from the S.H.I.E.L.D. factory by the students and calibrated by Dr. Curt Connors.

After Dr. Connors was turned back into the Lizard and began infecting everyone he could sink his teeth into, Fitz and Simmons escaped through the floor vents and met with Spider-Man and Iron Spider who had one vial of Lizard cure. They attempted to synthesize the cure for mass distribution, but the infected lizards broke in via Cloak's teleportation and damaged the equipment before infecting them as well. The pair were eventually cured, along with everyone else in the building, when Spider-Man used their Aerosol Dispersal Unit to pump the cure throughout the ventilation system.

While looking for where Agent Venom is being held, Spider-Man and Scarlet Spider evade Kraven the Hunter where they track Agent Venom down to the returned Hydra Island where Doctor Octopus and Arnim Zola are working to separate theVenom symbiote from Flash.

As Spider-Man and Iron Spider pursue Vulture, their pursuit brings them to a nearby island where they discovered thatDoctor Octopus has captured Sandman and has cloned him from his sand samples in order to find the "Ultimate Sandman" that would join his Sinister Six.

When Doc Ock has made an entirely new symbiote, it takes control of Harry Osborn and now forces him to destroySpider-Man and Agent Venom as the new Anti-Venom.

While answering a distress signal that leads them to an abandoned mall in Queens during a drought, Spider-Man, Kid Arachnid, Iron Spider, and Scarlet Spider find a vacuum-sealed room where they unknowingly release Hydro-Man. When Hydro-Man causes the Spider-Jet to do an emergency landing in a Queens neighborhood where Aunt May is, the Web-Warriors must find a way to defeat Hydro-Man as Scarlet Spider works to keep Aunt May out of harm's way.

After defeating Shriek, Spider-Man joins Flash Thompson, Amadeus Cho, Miles Morales, and Ben Reilly for Aunt May's birthday party. Things get worse when Doctor Octopus completes his Sinister Six upon assembling Kraven the Hunter,Ultimate Green Goblin, Rhino, Hydro-Man, and Electro where they attack the Triskelion. Even when most of the Sinister Six is defeated by the S.H.I.E.L.D. Academy students, Spider-Man is caught off guard when it turns out that there is a seventh member of Doctor Octopus' group that Spider-Man least suspects.

Now that Doctor Octopus knows Peter Parker's identity and revealed how he had taken in Scarlet Spider following the defeat of Kraven the Hunter, Ultimate Green Goblin, Rhino, and Electro, he prepares for his next plan of action which involved getting the key to Dr. Curt Connors' latest invention. As Spider-Man works to keep Aunt May safe, he also enlists Sandman to deal with Hydro-Man.
