As the series begins, Peter Parker has been Spider-Man for one year. He has saved lives and fought supervillains, but he is still in the process of learning how to be a superhero. Nick Fury of S.H.I.E.L.D. offers Peter the chance to train to be a real superhero and become “The Ultimate Spider-Man”. However, beforehand Peter will have to learn how to work with a team of four fellow teenage superheroes.The teen heroes Spider-Man will be teaming up with are Nova, White Tiger, Iron Fist, and Power Man.

New York, at the Times Square, J. J. Jameson from Daily Bugle Communications is giving a report asking for the apprehension of the vigilante known as Spider-Man. Spider-Man, swings across the city until he encounters with a robbery, he saves a police officer from crashing with his car to a shop by using a web. The officer thanks Spider-Man as he jumps to the scene, where he meets the Trapster, (breaking the fourth wall) Spider-Man explains his previous three encounters with this criminal, who is more a pilferer than a super-villain.

When Trapster tries to take Spider-Man down using his special glue pistol, Spider-Man punches him to a car. The villain takes two granades and trows them to the hero, he manages to avoid one, while other explodes, letting him glued to a wall. When the Trapster is about to shoot the immobilized hero, Spider-Man webs his gun's tip, causing a pressure increase and a explosion of Trapster's equipment, letting the villain totally glued, and out of combat.As soon as the battle ends, Spidey sees S.H.I.E.L.D.

Helicarrier above and Nick Fury approaches our hero from the back. Fury scolds Spider-Man for the collateral damage from the battle, saying that Captain America would have made it in just three secons, but that even Iron Man had a learining curve. Spider-Man, disinterested, is leaving the scene when Fury tells him he knows he's Peter Parker, and Spider-Man remembers his childhood, his his uncles, when he got his powers and when Uncle Ben died. "'With great power comes great responsability'.

Good words from a good man" says Fury, and Spider-Man replies that Uncle Ben was the best, and it's been a year since his death, and the start of Peter's career. When Fury tells Spidey he wants him to become "the Ultimate Spider-Man", Peter asks "How ultimate is 'Ultimate'?", which Fury replies by knocking out a fugitive Trapster without even looking, by making a pole hit the villain with only one shot of his gun, "That ultimate". When Spider-Man swings away, another person was watching him trough a camera, Norman Osborn, who wants to use Spider-Man to make an army of super-soldiers, with the help of his partner,Doctor Octavius, "we will being phase two".

At Midtown High, Peter meets Mary Jane Watson, one of his best friends since they were kids. Mary Jane doesn't know Peter's secret, as he lies her when she asks him why was he late. Also MJ informs Peter she wants to work for Jameson, in her future journalism career. Harry Osborn approaches and Peter remembers when he first met him, and his father. Later, Flash Thompson, Peter's all life bully, appears and puts him in a locker, Peter is soon released by Stan the janitor.

While at the cafeteria, Peter's spider-sense tingles, and he saves MJ and Harry from a wall being torn apart. The Frightful Four, Wizard, Klaw and Thundra (minus Trapster), appears and threats to destroy the school if Spider-Man doesn't appears. Wizard mentions that Trapster managed to know where Spider-Man was. After distracting the villains by starting a food fight against them, Peter changes, and finds in his arm a tracer which Trapster left him during the battle which took place hours before.

Spider-Man joins the battle, and Wizard announces to Osborn via a communicator that they found him. Meanwhile Spider-Man battles Thundra, Klaw tries to take down Mary Jane, who was using her camera to record the battle. Harry saves her, but is hit by Klaw's sonic wave. Spider-Man kicks Wizard out of the cafeteria to the school's corridor, there, Flash appears telling Spider-Man he was his biggest fan and wanted to help him. To get "revenge" from what Thompson made to him as Peter, Spider-Man asks Flash to hide in a locker, to attack by surprise the villains. Spider-Man does the same in the ventilation systems, but the "Frightful Three" escapes when they hear sirens.

Back as Peter, he witness when Harry is taken to a hospital. Back at Aunt May's house, Peter tells her the situation that happened. While reflecting about his life, Peter relizes he has to take Fury's offer. At night, Spider-Man arrives to the Helicarrier, where after destroying most of the security systems, he's totally pointed by guns, Fury appears and deactivates them. Peter says "Ultimate Spider-Man reporting for duty... sir!" and Fury replies "Welcome to S.H.I.E.L.D., Spider-Man. Hope you survive the experience".

Aboard S.H.I.E.L.D.'s Helicarrier, Spider-Man is training against robot soldiers while Nick Fury watches him via a screen and laughs. His soon-to-be fellow teammates watch him with different reactions, while Iron Fist and Power Man believe they can make it, Nova and White Tiger think the opposite. When Spider-Man destroys all his robotic enemies, Nick Fury advises him about a "Parachute test" and throws him out of the Helicarrier. Using a web parachute, Spider-Man saves his own life.

The same morning, Peter visits Harry in hospital and leaves him some homework. The next day at Midtown, Mary Jane is gluing posters on the walls asking Spider-Man for an interview, saying that "He could be anybody".Later, as Spider-Man, he visits S.H.I.E.L.D. and meets Doctor Curt Connors, a resident scientist who shows Spider-Man some technology based on his powers. When Peter is about to reveal a special device, agent Phil Coulson stops him, impling he distrusts Spider-Man being in S.H.I.E.L.D..

Nick Fury states that Spider-Man is there to learn about being responsible. Spidey reveals the mysterious objects, which is a special motorcycle. Spider-Man thinks it's useless, but Fury encourages him to try it. When he turns it on, he instantly loses control of it and ends up falling out of the Helicarrier. Via communicator, Fury tells Spider-Man how to use the cycle's web shooters. After saving his life, Spider-Man tests the cycle around New York. When he's about to crash against a gasoline truck, Nova flies and saves him. Back to the ground, the four heroes presents themselves.After learning they are also part of S.H.I.E.L.D., he discusses with Agent Coulson at the HQ why he didn't want to be in the team. While leaving, Fury approaches Spider-Man and tells him why he asked him to join, that he knew he had potential to be a great hero; anyways, he quits.

While on a rooftop thinking about what he has done, Peter is attacked by the Frightful Four and easily subdued. As soon as Wizard mentions a client, Spider-Man attacks him, having faked his unconsciousness. Power Man, White Tiger, Nova and Iron Fist show up and help Spider-Man against the three villains, who they finally defeat.

Back at the Helicarrier, Spider-Man re-accepts Fury's offer, with the condition of still being a solo hero most of the time.

The next day, at Midtown High, Thompson is about to put Peter in a locker, until Power Man, in civilian clothes, shows up and locks Thompson up instead. He reveals to Peter that now he and the other heroes will be attending to Midtown along with him. When Peter asks the principal for a transfer, he finds himself with Agent Coulson, the new principal. After realizing this situation is not that bad, Peter accepts his new classmates.

Peter Parker is in Midtown, doing a recap about his recent life, when he sees Sam Alexander (aka, Nova) in "his" table with Harry and Mary Jane. He forces Sam to go to talk in the hallway, where Peter discuss with him about having his Peter Parker life separated from Spider-Man's. When they're about to fight, Coulson sends them to detention.

There, Peter realizes it was a trick to gather the S.H.I.E.L.D. Trainees, using special chairs, Coulson sends them to theS.H.I.E.L.D. Helicarrier, and Fury puts them a test to battle giant robots. Spider-Man and Nova compete for who destroys more drones, but they draw. Fury, who previously said they had to pass across the room without destroying anything, makes them clean they mess.

After they finish, Spider-Man shows off how many villains he has defeated, giving White Tiger an idea. To prove themselves to Fury catching one of S.H.I.E.L.D.'s most wanted. After searching the list, Nova decides they'll take downDoctor Doom. When Tiger is convincing them not to go, the jet where they are is accidentally turned on.

When they are arriving Latveria, they are attacked with missiles; when Nova destorys them all, they are attacked byDoombots. When the four heroes take down all of them, Doctor Doom appears, taking down all of them easily, except Spider-Man, who manages to dodge his laser blasts.Nova and Spider-Man attacks Doom with all their forces, taking him down. Spider-Man takes a webbed Doom to his jet, while the others follow him. When they arrive to the Helicarrier, Doom is revealed to be a Doombot, which holds another 5 mini-robots.

When the traniees are fighting the Doombots, MJ calls Spider-Man, but he has to cut her. While fighting White Tiger, one Doombot damages one of the engines, making the Helicarrier loose stability. More bad news, the main Doombot is attacking the nuclear reactor of the Helicarrier.

Spider-Man convinces Nova to use his powers to lift the Helicarrier, while the other three takes care of the Doombots. Finally, when they arrive to the reactor, they all, working together, destroys the Doombot.When Fury's scolding them, they all accept the responsibility as a team, which Fury replies: "Never again... team", with a smile. When they are celebrating, Doom interrupts in a screen, informing them he just had studied them, for the next time they dare to face him. When Nova is going for a jet again, the rest tries to stop him.
